2003 3.8 v--6 Vibration problem

I Just had my wife's transmission rebuilt on her Mustang. 178000 miles. Had a huge loss of power and there was a mean vibration in it. After going to several shops, I kept being told the tranny needed to be rebuilt. Got the tranny out, had it rebuilt and Great power now, but the vibration in the motor is worse than before. The shop that assisted me, (Friend of mine) told me the Balance shaft is a problem in the V-6 motors. I do not want to go into change this if it is not the cause. I have had the driveline balanced, replaced U-joints, Coil pack, plugs.
One shop said they checked the Pulley on the crankshaft and there was no rubber displaced on the Unit. (I only say that because, from what I have read either you have a harmonic balancer or a balance shaft. Not sure which I have to Be honest. I seem to have chased my tail on this for quite sometime and it seems from what I have seen on different posts others have as well. PLEASE HELP.........
