Did you also replace the brake rotors? If not that is most likely the problem, the rotors are warped, sometimes you can get away with turning down but this usually causes them to warp even sooner so replacement is the usual fix.
Did you overtighten the lug nuts? They should be torqued to the proper spec usually listed in the owner's manual. This torque value probably is between 80 to 100 ft lbs. Lug nuts should be installed dry with no lubricant or anti-seize and torqued to spec with a hand torque wrench. Getting them too tight can warp the brake rotors requiring them to be replaced.
