line to alternator

The wire coming from my battery the alternator is
getting hot could that make my lights flicker

Yes among other things like voltage surges that are killers to electronics. Ohm out the wire or better yet just replace it and do a good job with soldering and heat shrinking the connections, resistance is something you don't want in this circuit. Better check the battery too, even a weak cell can cause the alternator's output to stay too high too long.
