Inspect door seals, rear window seals and the moon roof if you have one. It is unlikely that the leak is in the floor.

Hello Krista, I had this problem with my 2008 Mazda 3 and it was driving me crazy as well but I finally figured it out (Literally...I was going nuts but this was such a simple fix...I just wasn't desperate enough). I had a sedan so if you have a hatchback, it still might be applicable but i opened the trunk, and cleared everything out (this was the desperate part!!) and took out the tire and removed EVERYTHING till you get to the metal bottom. There you will find two rubber round seals inlaid in the bottom that can be pulled out. You might even find even more water in the bottom of your trunk but don't worry because the satisfaction of solving this problem and having a dry trunk makes up for it. After you remove the seals or maybe it is just the one seal that is leaking, dry the whole bottom out with some towels really well, and make sure if the edge is rough to lightly smooth it off with some sandpaper. Now I am from Canada, so at our "Canadian Tire" they have a $20 product, called Flex Seal, a.k.a. "Liquid Rubber" which is like spraying a rubber coating (I include the picture of the product...get the red and black can). Before you spray, put the rubber seals back into the holes (don't worry if they seem a little loose). Also, make sure you do this outside because there will be an initial strong smell, but it will go away eventually. After the round rubber seals are back in, lightly spray the whole metal bottom with the Flex Seal product even covering the seals in place. Let it dry and if you want, do it again and dry once more leaving the trunk open wide and in the sun. Put everything back in the trunk as you found it and trust me....say good by to the mysterious wet trunk. Trust me... Miles S. White
