Can a 99 automatic cougar engine (2.5) fit into a
2001 manual cougar

Yes, there will be difference in accessories that you may have to transfer from the manual, but the block is the same. Remember a automatic trans has a ring gear and a manual has a flywheel, for sure those will have to be transferred.
