2004 Mustang 3.8 Into a 2000 Ford Mustang?????

My question is: What needs to be done to put a 2004 Mustang 3.8 automatic
engine, into a 2000 Mustang manual trans?

The first thing is to get the computer and wiring harness that goes with the new engine. It is likely possible but the more parts you get from the donor car the better.
