2008 Jeep Liberty leak

Hi, does anyone know what could be causing the
leak on the driver side wheel well.  We have isolated
where the water is coming in and building up but I
cannot find what would be behind the area cause
the leak. Pics attached

My roof rack had a hole under it on my 03. Took forever to find.
