I'm changing the clutch on my 2000 Dodge Dakota
Sport and I've got this clip that I believe is for the
clutch pump line but I don't know if it goes inside
the transmission or out of it. And I'm also having a
little difficulty getting transmission lined up exactly
with the clutch and getting it in there.

You need to use a clutch alignment tool. The end of the trans input shaft has to go into the bushing/bearing in the crankshaft.
