I am trying to detect a exhaust leak with a smoke pen but
can not do this with the fan on, so I was wondering how
long I can run the engine without the fan on the car.

A few minutes won't hurt anything especially if you start with the engine cold.

    I noticed on my 2000 Mustang that when running the fan in back of the radiator wasn't spinning. Does the fun not come on until the motor reaches a certain temperature or is the fan bad?
