How would you eliminate a fuel pump issue
from an alternator issue? The car started
roughly but stalled when put in gear. Now I
have zero power.

The battery must be low on charge or bad, and it could be low on charge due to the alternator not charging. You have the battery checked and the alternator checked. For the fuel pump you check fuel pump pressure, but you would want to make sure the fuel filter is changed out first.
