Possible ECU issue due to change in transmissions but I would think it would start. Clearly you need to double check your work. Crossed wires and grounding other wires does not sound like you know what you are doing.

While the manual may bolt up to the engine, so many other things that rely on the ECM to tell the engine to run are now confused. First, is the crank position sensor good or did the crans wiring get pinched when you replaced the tranny? Is the spacing n timing from the flywheel as opposed to a flexplate the same? Second, will the original ECM even work without the proper signals from the auto tranny? Third, dijya remove or move the distributor assy?

To convert from automatic to manual you have to flash the pcm so the truck is no looking for signals that is not there
