I am considering trading in my 2014 TDI diesel
Jetta for a 2015 with 0 miles and a big discount and
the fix on the TDI diesel. With it sitting around for
two years besides the battery, is there any other
issues you would consider?

Get a Lexus, Toyota, or Subaru. Forget European cars, they're problems.
