I changed my transmission and while I had it on Jack stands forgot about it being real low on fuel and tried to start it. It tried starting but when the gas ran out of the line it just turns over now.

If it was that low on fuel it most likely burned out the fuel pump, that is why you never run less than 1/4 tank of fuel as the fuel pump uses the fuel as a coolant, less than 1/4 tank means that the pump is not running as cool as it should.

Have you reset the ECM?
