5 spd transmission removal

I was in the process of replacing my motor (3.3 V6).  I ended up having to remove my
transmission to get the motor out.  Since I already removed the transmission, I sent it
to the shop to have it inspected and possibly rebuilt.  I would like to go ahead and
install the motor while waiting on the transmission.  Do I need to wait, or did I do
something wrong while removing the motor .  If anyone on here has had to replace a
clutch, motor or transmission, did you have this same problem?

It is SOP to take the engine and tranny out as a unit- it will be easier to just put them together again while it is on the floor- then put them back in as a unit-

I have a 1998 Nissan Frontier and I want to take the transmission out of the engine but I can't reach the top bolt even if I get out the cross member it has another one on the back and it's welded to the truck so what can I do in this situation am using a long extension to get it but still no room
