It looks like the window has come loose and slipped down. A good auto upholstery shop can probably fix that.

I have the same problem on my 2007 GT I took it to an upholstery shop they said that it was a Ford defect and is happening to a lot of the convertibles with glass rear window! They told me I would have to replace the top! I couldn't believe that there wasn't a way to repair a perfectly good window and top with some kind of better adhesive! I took it to four different shops they all said the same thing! I did try to repair it myself at one point but the problem was getting it into a position as to where it could dry because of the angle you need to push up and out from inside and outside in order for top piece to come over the edge of glass which requires pulling the roof back and taunt or the flap won't come over glass! Tried using those suction handles but to hold it in position long enough to adhere and dry is nearly impossible! I just don't understand why they can't remove current window and top repair it and put back on? Why do I have to purchase new?
