I have replaced a 2.0 in a Tiburon 04 with a motor from a 08 the starter will not line up right the 08 was automatic an 04 is a manual we took flywheel off 04 an put it on 08

There must be a design change from 04 to 08 engine block? or the automatic to manual trans could be the issue, time to read up on the 2.0 Hyundai engine series and transmissions.
