you could have a plug/coil breakdown, meaning they are not firing. How many miles do you have on the car and has it ever had a major tune up?

this car sit for about 2 years, I have replaced several items, but it does have a rough idle, so I took it to get a inspection because the check engine light went out and has been for a couple of days. I got a not ready rejection on catalyst, 02 sensor, EGR System. misfire(ready), fuel system(ready) comprehensive component(ready) evaporative system(ready) 02 sensor heater(ready) so what could be the problem.

I can see a couple of problems. Since you stated it had been siting for a couple years, this might be it. Fuel turns to a varnish when siting, so it is possible you have a injector nozzle with forgien substance in it as well as the fuel filter. I take it there was no fuel stablizer put in the tank. Also, a vehicle siting should have a full tank to prevent condensation.
