I have a 2001 Ford F-150 with the 5.4
liter 4x4. After a long period of rain
and being parked the motor hesitates
and runs rough for about 3 days then
goes back to running normal. I am
assuming condensation is affecting
the electrical system. Any idea where
I should start?

I would start with the coils. Make sure there is no water in the plug wells and seal all the coil connections and boot surfaces with dielectric grease.
