I have the same issue with my 2018 Toyota Highlander XLE. The wind noise gets louder the faster you go, I don't have a luggage rack. I took my vehicle to the dealership, they couldn't fix the problem. The lead mechanic even took two other brand new Highlanders for a road test, they had the same issue. He also stated that I was not first customer complaining about the excessive wind noise.

On the 2014 Highlander Limited the hose that provides water to the washers is routed through the right fender liner. Remove part of the liner and get a tie wrap and secure the hose. It just flops around at high speeds and causes a very annoying sound. That is how I fixed my problem. Now I have a similar problem on my 2019 Highlander Limited. Going to check the hose.

My 08 Highlander has the same wind noise. My buddy figured it out. It’s not the roof where you think it is. It is the plastic panel underneath the car. There is too much play in it and it makes a rattling wind noise that translates up the doors. He shoved three pieces of cardboard into the plastic joints and the problem is gone. I will be making a more permanent fix.

I just solved this wind noise / whistling problem on my 2017 highlander xle when it had their mechanics baffled. I used tape to isolate the noise. They did the same and thought it was a problem with the passenger side mirror and replaced it without success. What I found is that there is is a gap / seam on the chrome Trim just under the front side mirrors. Putting a pice if tape over prevented the wind from getting under it and traveling the back side of the window. When they taped around the mirror they likely taped over this seam leading to an easy misdiagnosis. Silicone or clear tape could fix it but since I was still under my certified warranty, Toyota fixed it. They closed the gap so it’s minimal and I’m guessing used some silicone sealant under the chrome trim. Now it’s super quit instead of maddening.

Is the noise your hearing like a card in bicycle spokes? We’ve been dealing with it for years and can’t figure it out.

I had a whistling noise that sounded like it was coming from the mirrors/roof rack maybe. After two weeks of taping and driving we found it! It was coming from the rubber gasket along where the front of the hood closes down on it. This gasket is attached along the bottom only and was whistling between 70kph and 110. I used Permatex gasket glue and ran a bead along the top forward edge of the gasket and closed the hood and left it overnight. The gasket was glued firmly along the front and a road test confirmed there was no more noise. What a relief!
