When I started my 2015 Highlander this morning the check engine started flashing, and the TRAC OFF and the Check AWD System warnings alternately flashed as well...is this serious?

Check engine light flashing means you have a misfire, the other systems were shutting down because of it.

cjsras...do you know what causes this? Do I need to take it to the dealer?

If the check engine light is on, you can go to a local part store and have the codes read, the code will give you an idea were the misfire is coming from. That's if you want to try and tackle it yourself.
