My 1999 Lincoln Continental is running rough and will stall while in gear and coming to a stop.The "Check Engine Soon" idiot light is flashing and the computer sends a display signal "Check Transmission"Any thoughts? I'm guessing something simple needs to be replaced.

The simple thing to do is go over to your local auto parts store and have them hook up their code scanner. Post the 4 digit codes back here and we can help further. The check engine light can mean many things, and without the code, forget it. The "check transmission" alarms me, but it could be a simple solenoid or something worse, like internal damage.
