Was the replacement PCM reflashed by the dealer to match the vehicles VIN? Anit theft on a Ford is set to on as a default, so anytime the main power is removed or a componet is replaced it turns on, just follow the reset procedure listed in the owners manual to deactivate. You may need to tow the vehicle to the dealer to get it reflashed properly.

If your getting the code for reset incomplete then it was not done properly, have you tried removing the PCM's main and keep alive power fuses waiting about 10 minutes then putting them back in and see if it will start? There may have been an intermittent voltage drop when you reconnected the PCM if the battery was not disconnected at the time, if it was disconnected, the PCM replaced and then reconnected, the cycle should have completed successfully, but try to one more time and see if it resets, if not then it doesn't sound like it was fully reflashed from where you bought it.
