Throw out bearing or Input shaft bearing?

So for some time now my 03 Jeep Tj has made this awful grinding noise. It is
hard to determine where exactly it is coming from but it is definitely between
the transfer case and the engine... which could be just about anything.
When it is in neutral it makes a slight grinding or knocking noise and when I
push in the clutch the noise sometimes becomes less noticeable but this is
not always the case, sometimes there will be no noise at all. the noise is the
worst when put in reverse and I let off the clutch. It also happens when put
into first gear and I let off the clutch but it is not as loud. I am thinking it is
the throw out bearing considering the clutch has 160,000 miles on it and
has not been replaced. the clutch slips on occasion which is why I was
leaning more in that direction. Any Ideas of what it could be?

If it was an input shift bearing it would make noise all the time forward or reverse, a pilot bushing would make it hard to shift gears as it would not be slipping enough to allow you shift normally, a throwout bearing will make noise almost everytime it makes contact with the pressure plates fingers when it starts too go bad and the slight knocking sound could also be a bad finger on the pressure plate, if it is starting to slip then you better do it soon or you could wind up with a damaged flywheel with groves too deep to machine out, when you do the clutch make sure you replace it all, disc, pressure plate, throwout bearing, pilot bushing and the all important clutch slave cylinder.

Would the input bearing make noise while driving, say in 2nd 3rd 4th etc.? Because it only makes the grinding noise when starting in 1st or reverse. By the way thank you for the quick response!

Yes, an input shaft bearing will make noise all the time, it won't grind it would be more like a whine, it would get louder with engine speed and then change with each gear change. From the way you described it I don't believe you have an input shaft bearing problem.
