The check engine light comes on for a variety of reasons, and not necessarily due to the transmission shifting. Your best bet is to have the vehicle scanned to find out exactly why the light is blinking. Oh and the tranmission fluid you want to use, Honda MTF, Penzoil Syncromesh for MT, or GM syncromesh for MT .
