replaced cap and rotor and now van runs worse

used different bolts on each side of the rotor they are longer.   Could this be
why engine is clunking and making noises when i drive it?

Not sure, did you use the right cap and rotor? Spark plug wires in the correct position? Maybe you crossed some.
