Which of these issues would cause my key fob to stop working?

I just purchased a 2007 Jeep GC Laredo and got the recall for the ignition
switch and 4x4 programming done, as well as a new cylinder head and
cam shaft. When I brought it in to the Mopar service center, the key fob
worked and now it does not. They have since attempted to program 3
brand new keys and want me to bring it back for the fourth. I asked when
they were going to look at other possibilities, they assured me that they
were the professionals and that everything points to the key not working
and the new keys being defective. Doing some basic research, I found that
the wireless control module connects to the ignition switch could this be a
factor?

It sure could. It sounds like the wireless control module isn't recognizing the keys. Either because it's bad or not compatible with the new ignition switch. One defective key, ok. Two defective keys, maybe. Three defective keys, ah no. They're doing something wrong or something else is wrong. If the same mechanic has been working on this each time ask for another "professional" to take a look at it. Another thing to remember is if it was working before they "fixed" it and now it doesn't.
