Forgot about the hood rusting
Time for a new vehicle.
How badly has this rig been treated? These things usually don't start happening for a least 10 years. The clunking tranny could either be sticky solenoids or it hasn't been serviced properly and is badly varnished up and may need replacing, the windshield seal will have to be put back in and resealed and so will the side glass, as far as the wheel well leaks look for cracks in the wells themselves and have them welded up then recoat them with undercoating, if the leaks are seem leaks then clean off both inner and outer areas and spray on some Flex Seal on the seems on both sides that should take care of the leaks.
The hood rust will have to be sanded down primed and repainted. Better look at the top of the rig too, if it was never waxed it could be rusted too.
An upholstery shop can fix the interior problems.
