Recently did a head gasget replacement for my 2008 honda fit, runs great but will not run unless the code reader is hooked up

That is strange. Did you replace the head gasket yourself or a local mechanic? If a mechanic, have them check their work.

Did the work myself, car runs great and I made double sure all ground wires are connected. I now believe it Is a problem with the immobilizer? Hooking up the OBD reader brings up the little green key icon that does not appear when it's not hooked up.
