After replacing alternator, trans failsafe warning and brake lights stay on while car is running. How do i clear these codes?

Question type: Maintenance & Repair

Recently replaced water cooled alternator, pulley, idle tensioner and belt. During
which time my husband proceeded to remove the battery and install the one out
of my 1999 M3.  Then fully charged x5 battery and re-installed it. Now my
electrical is haywire... Including transmission failsafe, brake lights stay on, no
satellite radio, DSC. The car runs great. None of these problems existed prior.
PLEASE HELP.!!
