will the cooling fans not working keep the a/c from working?

If it does work it will only work a short time, when the high pressure gets rises to a predetermined spot the system will shut down. Also any engine demands a good and fully operational cooling system and a supercharger increases that demand, better fix then before you loose the engine.

Yep. Check your fan relay(s) and fuse. You can jumper the fan itself with 12V and check the motor.
