This sounds like a BCM problem, but normally this doesn't happen on this year of vehicle when the battery is replaced. How long was the vehicle without power? You may have to go to the dealer and have the system reflashed to bring everything back online.

Does the bcm have to be programmed when it is installed?

If it is replaced then yes it has to be, if not it won't know what accessories you have in the vehicle.
