Transmission slipping in 2002 Ford Explorer Sport Trac - Automatic

Over a week ago the transmission on my 2002 Ford Explorer Sport Trac started
slipping (neutrals in Drive, drives fine in 2nd, 1st, and Reverse) after a 5 hour drive. I
took it to a shop and they said the computer said it was the throttle position sensor.
After it was replaced it ran fine 2 days then on the drive home (another 5 hour drive)
the transmission started slipping again. I took it to another shop and they came up
with the codes "Gear ratio incorrect" and "Incorrect gear ratio 4". The shop wanted to
replace my transmission based only on those two code and no other evaluation. I
immediately picked up my vehicle. They reset the computer and now its been 1 week
and still no transmission slippage since the computer reset. Does anyone know what
could be causing this? I would love to find out before it starts slipping again! Thanks!

Did you check the transmission fluid level ? If so what color is the fluid red or brown ?

The fluid level was fine but the fluid was dirty (brown). I flushed the system today and put in clean fluid. Hopefully that was the problem.

My sport track has been driving in 2nd gear for over 2 years. A mechanic told me those trucks do that often
