All your doing by disconnecting the battery is clearing the codes out of the PCM's memory. So something is wrong, triggering the CEL. You won't know what the exact problem is till you scan the computer for fault codes. You can purchase, rent or borrow one to tell you what codes are stored. Then you can diagnosis what those codes mean for your certain vehicle. Good Luck!

The flickering battery light when the car is sitting while running often means the alternator is not putting out enough volts. A separate issue from the Catalytic convertor and EGR.
