I want to put a 1996 jeep grand cherokee engine into a 2001 model. Was wondering if this can be done? If so, what problems might I encounter?

it can, but it will be more work then its worth. all the accessories on the motor are located on different locations, i think motor mounts are different, but the biggest problem will be goin from distributor to coil packs
