Seems my battery went dead, and after charging it the left power windows and the convertible top don't work. Any reason?

It sounds like the BCM lost those settings when the battery died, the only way to cure the condition is to take it to the dealer and have it reflashed for the Vin. If you feel lucky you can try disconnection a battery cable and turn on the headlights for about 30 seconds then turn off the headlights and reconnect the battery and see if the functions return but it might make it worse. Your choice, either way you will still wind up at a dealer.
