2005 Jeep Liberty check engine light
flashing. Code comes up cylinder 5
misfires. Changed plugs and coil pack. Still
misfires. Changed all plugs and coils.
Cleared code and started it up and check
engine light flashes and cylinder 5 misfires
code comes back on.  There is also a
knocking sound and low power. Could it be
an internal problem with the engine?

Knocking noises are never a good sign, use a mechanics steathascope and listen at where you think that noise is coming from, it could be valve train or possibly something even deeper, broken piston, loose rod etc.
