Looking at used TDI GLS 1.9 Diesel 2000 -2006 manual or automatic. Any recommendations what not to buy?

VW makes some good cars so long as they are properly maintained. So my only recommendation.. Make sure you get service records.
manual gearbox might last longer depending on driver, less electircal bullshit to deal with. sidenote; good choice on the 1.9, will easily go well over 300,000 miles. just watch out for oil leaks.
