I own a 2007 Mustang GT convertible.When we get rain, not a drizzle but a real rain, it takes on water on the passenger side front and on the passenger side of the trunk. It's water.

water leak on the passenger side front and the passe3nger side of the trunk.
The dealer showed me where the drain holes are and they are not covered.
Any suggestions?

Hard to say which seal is bad. My Suggestion is to have someone outside the car run a water hose on the top while your inside to see if you can see where the leak is.
