How come my fuel pump works when I short it out between the fuse panel under the hood and the wiring harness under the dash but not when hooked up normally?

You just answered your own question. There's a short somewhere from the fuse panel to a plug. Make sure there's no corrosion in bulk head or harness not rubbing somewhere
