Hood had to be raised manually per Jaguar manual instructions, but it does not tell you how to raise side rear quarterlights

Suggest talking to Jaguar dealership.

Once roof is in raised position continue to hold down the 'up' portion of the button that operates the top.

And if your question is regarding when the top is retracted, the rear quarter windows won't roll up.
