What are the best mods to get that I can
do in phases...New to the muscle car
scene-don't know where to invest in first.  I
want a good exhaust sound for sure...but
don't want to waste money and time on
crap.

Exhaust (cat back), cold air intake, under drive pulleys, computer tune, rear gears, headers, etc. 50 extra horse power will cost you about $2500 using quality parts. Is it really worth the money? Trade it in and get a new Mustang GT and it will have 100+ more horsepower than the one you have and it will be stock.

Get a copy of Hot Rod magazine- search for Summit auto and order one of their catalogs- go to YouTube and find Ken Block kicking booty in his four-wheel-drive Mustang- have fun! I like the way those '05 to '09 Mustangs look-

I bought a 2006 GT when new and have added several mods over the years. First year I added a complete Bazzani exhaust and Saleen SuperCharger, which added 110 hp. Since then I've replaced the supercharger pully to 3.3", the injectors to 39 lb, installed Ford Racing Hotrod Cams, Ford Rading Shorty Headers and replaced the 20,000 volt coils to 40,000 volt Acel coils, which made a big difference. For one year only, Saleen made a Shaker Intake for the supercharger I installed, which is no longer availiable. I'm runing an automatice and installed a 2800 stall converter. Still runing the stock 3:55 gears because I wanted less rpms when driving 70 on the highway. At stock the engine was 300 hp. Today. It's pushing 550 hp with a custom tune. I detuned it and limited to 550 because I didn't want to go into the Short Block and rebuild the engine. American Muscle has alot of mods for Mustangs.
